United went 3-0 up in the 73rd minute after Bruno Fernandes converted from the penalty spot and Marcus Rashford added a fourth in the 78th minute.
Then in the 89th minute, on-loan striker Joao Felix scored a consolation goal for the Blues.
Chelsea remain in 12th with 43 points and are guaranteed to end the season with their lowest ever Premier League points.
Extending their unbeaten run against Chelsea to a club-record 11 Premier League matches, United now have 72 points and will confirm third place with a home win over Fulham on the final day.
